Totally makes sense, adding this to our to-do.
We added a new function to homer3 master copy which is called “hmrR_PreprocessIntensity_Negative”. If you update your homer3 github version, and in the “edit processing gui”, if you go to File -> Reload Registry, this function will appear in the GUI. You can add this function to your processing stream as an initial step. This function provides the option to fix negative values in intensity by either adding an offset to make all % numbers positive (+eps)(option 1) or just set values <=0 to +eps (option 2).
I also have a problem with exporting HRF. After processing data on a group level, when I try to export subjects' HRF mean, an error occurs and there is no .txt file with these values generated. Of course the time window I indicate is within the time range. I would be really grateful for your help. I attach the group results and screenshot of our processing stream. I've also noticed that if a channel has been excluded for one subject (after the automatical prunning), it is not included in the group analysis later on (there seems to be no HRF calculated for this channel at all in the group view). Is there any way to change it?
