Hello,
We are wanting to pre-process and baseline correct in Homer3, however do not want to block average and want to extract the activation for trial by trial, channel-by-channel, is there a way to do this from Homer3 or is only the block average HRF possible?

If you want to do something like that in homer, here is one way you can do it:
Make each trial a separate condition and then you can export the HRF for each condition
I vaguely recall that the block average or GLM function does return every trials. But to access that, you will have to script the analysis in matlab and not use the GUI
