Selecting subset of channels for ROI analysis

I have a dataset from whole-brain measurement with time series from 116 channels (including short distance). I want to analyse only channels from a few smaller ROIs I'm interested in. How do I select a subset of channels in Homer3 or nirs-toolbox? I know Homer3 can prune channels, but that's not exactly what I want to do.

You can't select channels to analyze. You can only remove channels from being analyzed. Why not just analyze everything?

I seem to found a solution for my data. I have a set of 100 channels from a 40-minute experimental recording. It's a considerable dataset that Matlab-based software cannot process all in one go. Also, for now, for the primary research question, we need to analyse only a handful of channels from one ROI. Hence, my question.
